Alliance Tutorial
As far as I can tell this is the only way to form Alliances within an EDEE game. If no pre-existing mission is setup for Alliances there is nothing you can do to setup Alliances from the Setup window.
How to create alliances with AI or players in EDEE. The scope of this Tutorial is to cover a mission designer; taking an already existing mission and setting it up to be used with alliance options. Ultimately the Player will decide if he/she will use these options.
The Map / Scenario Editor
A Scenario should be created first or already exist. Then open up The Map / Scenario Editor. We will use this scenario from North Africa for example.
The Alliances window
A First party should be matched up to a Second party then a Type must be selected. Select Make Treaty to save your current selection into window.
Below is a definition of the different types of Treaties in game. Take a moment to become acquainted with them.

After selecting your first two parties to make treaties with and associating the respective Type(s) of treat(ies). It's time to make up your mind if other Parties need to be added into alliances.
Here is an example of 3 parties in alliances with one another. As the mission designer you may have more or less it's totally up to you.
Now with the applied alliances made in The Map / Scenario Editor; it's time to apply what we've done thus far.
The Game Setup Window
Select a Scenario from your saved Scenario drop box. Afterwards click on the Rules Options Tab.
Check or uncheck whatever option you would wish to have in your game for this session.
Allow Player Gifts simply means; to transfer a unit <"Gifting">, you think your Ally might be in short supply of.
Once again here are the definitions of the different types of Treaties in game.

I sincerely hope this helps people in understanding the many unseen facets EDEE has to offer. I aslo hope that this tutorial encourages alot of mission / scenario design, by novice to expert EDEE mission designers out there. In any event strive to have fun when and wherever possible, in mission designing, game playing even if losing try and enjoy the positive aspects of the experience.
